I would say no, just based on the content of error messages. For example, when something unavailable is requested of the computer, the answer is usually: "That information is not available at this time."
If the computer ran Linux, this would probably be: "No idea. Next time use the --guess argument if you want more information."

There is also the fact that anyone using the ship's computer for any length of time gets annoyed with it. This strongly suggests a non-Unix system. Unix is like an intelligent woman. Very difficult to get started with, but blissful once you get established with it. I don't think it's a Microsoft OS, though. If so, the antimatter containment system would crash every time somebody programmed a new recipe into the replicators. I also don't think it's Mac, either. If it were a Mac system, the entire bridge would be clear acrylic with a pedestal in the middle featuring a single button.
